Part 61.15 of the Federal Aviation Regulations says if you get two DWIs within three years of each other, you can't get an airman's certificate. Part 67.7 gives the FAA access to the National Driver Registry. The way I read this, if you have one DUI you should be able to receive a certificate. Two and you won't.
