Any of your door switches stuck depressed? This might sound stupid but is your light switch turned all the way to the on position?
One of the sensors is tripping the engine light. Codes need to be retrieved. Problems could be O2 sensor and or Catalytic Converter.

In my1999 Wrangler all I have to do is pull out fuse #4 and that solves the problem. It may be different in a 2005. If you have your owners manual, check there. In the section on removing the hardtop you should find instructions on how to remove the doors as well. The fuse number should be listed there.
