A pulsating/throbbing sensation in the eye is either 'caused by stress (and too much coffeine, which seems to come along with stress for most people), as well as focusing on the same object for too long of a period. Try cutting down on the coffeine and take some relaxation breaks, and if you're staring at one object for long periods of time (i.e. Computer Screen), try to change your focus to other things here and there.
