A vehicle can run underwater with the proper modifications. By default, most engines will stop running underwater because the air intake gets flooded, no air, means no combustion, means no-go. This can be circumvented by adding snorkels to the system that allows the engine to take in air should the engine be submerged. Additional modifications would also have to be made to assure that water can properly drain from the vehicle, that any electrical components are sealed and that the gas tank is properly sealed and vented. The ignition system would have to be waterproofed as well.
