I just ran into that same problem, after removing the lower unit on a 9.9 Johnson, the drive shaft stayed in place. The shaft turns fine like it should but felt like it was welded on the top. After much research I finally turned the power head upside down, heated the shaft with a torch, sprayed pb blaster down into the power head along the shaft, let it sit overnight, hooked the bugger up with the tank and hose, started it and wallah!! the shaft dropped out. Good luck.

If you mean that you pulled the drive shaft out of the lower unit, then you must disassemble the lower unit in order to place the drive shaft back into the pinion gear. Then reassemble everything without pulling the drive shaft out again. (OOPS) I recommend a manual published by SELOC, or the OMC service manual, last I knew you obtain this from a company called Ken Cook.
First, remove the lower unit (there is a housing for the water pump). The drive shaft goes through the housing and turns impeller. Remove the housing, the impeller is on the shaft. Install the new impeller. When replacing the housing, turn the drive shaft clockwise to make it slide down over the impeller.
