It is not recommended to wash a shirt with permanent marker as the ink may bleed and spread onto other parts of the shirt. If you have accidentally stained a shirt with permanent marker, try using rubbing alcohol or a stain remover to see if the stain can be lifted before washing.

To remove Laffy Taffy from a shirt, first scrape off any excess candy with a butter knife or spoon. Then, pretreat the stained area with a stain remover or liquid detergent before washing the shirt in the hottest water safe for the fabric. If the stain persists, repeat the pretreatment and washing process before drying.
To clean a dirty shirt collar, pretreat the collar with a stain remover or a mixture of detergent and water. Let it sit for a few minutes before washing the shirt as usual. For tough stains, consider using a soft-bristled brush to gently scrub the collar or seeking professional dry cleaning services.
Dye spreads through the clothes in a washing machine when it starts rinsing. Whilst it is rinsing, the water will pick up the dye and then start it's usual spin, this will cause the dye to go all about the washing machine and the clothes pick it up ( The same principals of getting a stain on your t-shirt ), only when a dye is used the chances are it won't come out in a wash.
