I'd say ATX was the most popular form factor. Assuming microATX and the like is included in that. BTX also existed at that time however, it never really caught on

The shape and layout of a motherboard (as well as the case) is called the form factor of the motherboard/case. Different form factors include AT (old & out of date), ATX (most common), BTX(up and coming), as well as uncommon form factors like NLX.

ATX and MicroATX (aka uATX) are the two most common but if you look for a third that you will frequently run across, it would be mini-ITX for the small-form-factor style of machines. I don't sell many of the mini-ITX designs through my store as most people who buy from me tend to prefer the larger, more flexible build designs. It all depends on what you require, however.
Form Factor determines if something is the right size and shape to fit in a given case. Most cases are ATX. If you get an ATX case, your motherboard and expansion cards must also be ATX. micro-ATX and miniATX are also different kinds of form factor.
The closest thing that standardizes size and shape is what's known as a "Form Factor". Common form factors are AT, ATX, BTX and ITX. The most common is ATX. These form factors specify motherboard sizes and general component placement. For example, you usually need an ATX compatible computer case if you wish to fit it with an ATX motherboard.
