This may be disappointing, but the designer, Rob Janoff, put a bite in the apple simply for scale and identification purposes. It helps the viewer realize that it is an apple and not another type of fruit, such as a cherry. It also gives an idea of the size of the apple.

Another part of it is that it represents "taking a bit out of an apple" which is an experience that crosses international and cultural borders, just like Apple designs their products to do.
