How long was remote left without battery. Information stored may be lost if the new battery is not in place fairly quickly. You may need to have your remote recoded.
I tried doing the programing instructions but with no luck. My old keyless was busted and taped together and there was nothing to attach the keys to. I took the outter shell of the new one and took the guts out of the old one and I am back in business)

If it is a quality battery it should last 3-5 years. Now if you run the battery down a few times you decrease it's lifespan. There is no way of telling exactly how long a battery will last. I have had them last 6 years and also had a few that lasted less than 2 years. I am replacing the faactory installed battery on my 2004 V6 Tacoma today. It is just over six years old and shows no indication of being bad, I am just being safe.

the factory alarm is turned on and off by the drivers door-key-switch....or with the factory remote if you have one...unlocking the door with the key turns off the alarm...:)
disconnect the battery
under the drivers side dash board, and under the hood on the drivers side right behind the battery.
Check the fuses.
