The way that you wear-in new wooden clogs is by putting a little dab of hair conditioner into them and rubbing it around. Let the conditioner dry.

Then, put on thick socks so it doesn't hurt and walk around in them until you feel like they have gotten a little comfier.

The real is that you really can't, and it just takes time. One problem might be that you didn't get the right size. Wooden clogs need to fit the foot exactly because you can't stretch the wood.

If there are leather uppers, use some mink oil (available in the shoe care section) and massage the oil into the uppers. This will soften the leather and make the wear in more comfortable.
