Since Thorin refused to tell them why he was in their realm, for fear they would want some of the treasure (he coveted the Arkenstone and feared others would try to take it), they decided to imprison him just to be safe. The Elves distrusted the Dwarves, and they had, for many years, been seen as beggars.

Elves don't do anything because they don't exist. People might tell you they do, they don't. Never tell anyone you believe in elves because they will probably think that you are either crazy or just a major freak. Elves do not exist.
The Elven-king, Thranduil, who ruled the Woodland Elves (Northern part of Mirkwood Forest) put Thorin and Company in prinson. Elves and Dwarves have distrusted each other ever since the First Age (The Hobbit is set toward the end of the Third Age), so Thranduil was not kindly disposed toward Thorin's Company. Thorin further angered Thranduil by refusing to tell him either his name or his business, because Thorin didn't trust Thranduil either.
