Someone who "cries wolf" is a person who falsely raises an alarm. It harks back to the idea of a sheep raising the alarm that a wolf is nearby and thus posing a threat to the flock. The shepherd will come to investigate to protect his sheep. If however, there is no sign of any wolf, or indeed any danger, then the next time one of the sheep raises the alarm the shepherd may not respond at all; thinking the sheep is raising the alarm falsely again.

Therefore the saying is promoting the idea that one should be careful when one raises the alarm (whatever it may be) for if they repeatedly claim something when it is not true then the one time they claim it, when it is true, the warning may go unheeded as people no longer listen; assuming that the person is just "crying wolf" again.
