I do think the authors intended CxA. It's a better story. More of, you might say, a Final FANTASY. Cloud and Aeris were the couple from the start--regardless of past crushes and love, the true intended couple of FFVII was indeed Cloud and Aeris. This is hinted more than enough times in the Complitation. Including the infamous quote, "Cloud carries his own undying feelings for Aerith, even to this very day..." and that Aerith is the woman forever engraved in Cloud's heart. Plus, Cloud wants to meet Aeris in the Promised Land--a place that promises supreme happiness. Cloud's obvious supreme happiness lies with Aerith.
Why does aerith like cloud?
Cloud reminded her of Zack and therefore she was attracted to him. But she loved Zack more. She dated him for over a year, still wears the pink ribbon he bought her, still sells the flowers in the cart he made her, won't get the cart fixed by anyone other then Zack himself, wrote Zack 89 love letters over the course of four years, and wears pink because of a silly exchange between them. Aerith knew Cloud for a a couple of weeks. She never got to know the real Cloud and is now reunited with her true love, Zack, in the lifestream.

It is believed that Aerith did know, which is why she looked up towards the sky in Crisis Core and why she became close to Cloud in VII since Cloud had Zack's memories. So, yes, probably.
