This question puzzled us as well;
We know that J J Thomson discovered the electron (by 'bending' Cathode rays off a electric field) and therefore discovered the negative charge on the atom. He then created the plumb pudding model which shows both the positive and negative charge on the atom.
So from this we can see that there must have been an understanding of Atoms and there positive charge before J J Thomson found the sistering negative charge. The nucleus of the atom was already well on its way to being discovered.
