All parts of the Earth have been underwater at different times. With continental drift, 'ice ages' and glaciers that have covered many differing land masses, bodies of water have moved over all of the Earth. The Deluge that took place in Noah's day accounts for the shells and the bones of tropical animals found high in the mountains.

The quick and dirty answer is plate tectonics. What happens is sediment builds up on the ocean floor and when marine animals and invertebrates die they too become part of the sediment. After much time has gone by these layers become very compacted, forming limestone. Then as the Earth's plates move across it's surface, these plates sometimes come into contact with other plates. This is called a convergent boundary. Usually one plate will slide under another, pushing it higher forming mountians. This is why in Tibet you can find oceanic fossils, the land used to be under water.

In geological times, the Himalays are very recent. The land used to be under the sea.

Continents colliding have caused the Himalayas to rise up.
