The oxygen in the Earth's crust is not 'free' as it is in the atmosphere. The oxygen in the atmosphere is mainly in the form of the molecule O2, which is a gas. However, in the crust the oxygen is either bonded to elements to form various compounds, trapped in enclosed places, or dissolved in other solutions.

Hope it helps :)
