Four alternatives, depending on how many people are supposed to destroy what:

One person is supposed to destroy e.g. buildings: "zerstöre sie alle".
More than one person is supposed to destroy e.g. buildings: "zerstört sie alle".

One person is supposed to destroy e.g. armies: "vernichte sie alle".
More than one person is supposed to destroy e.g. armies: "vernichtet sie alle".

Etymologically, "zerstören" is something like "stir apart", and is usually used for immobile objects, while "vernichten" is actually close to "annihilate" and is used ofr mobile objects, such as humans and armies.
