On the 24vac side, this would include any load attached or powered by the transformer. A wire than has gone to ground (shorted), or rubbed into the ductwork (stat wire). The transformer will be rated at xxva, meaning volts X amps aka(watts). Most residential equip. will have a 40va fitted. 40 / 24= 1.66 amps. Any load in excess of this should cause a failure. If you are trying to fix this yourself, put a 2amp automotive fuse in series with one of the 24vac "out" leads and go one by one, isolating the gas valve, wiring to the thermostat, etc, till the fuse quits blowing. The transformer enclosure should isolate the transformer sufficiently from the environment. I believe OSHA specifies 2 feet, 1 inch as the minimum appoach distance to 13.8kV, so I suppose a transformer could be put this close to a building and still be safe. My guess is there are codes in place in your local area that prevent this and specify some greater distance.
Check that the input and output voltages are as required. Check that the transformer is big enough for the current required for the unit you have.
A baseboard heater will fall into this category.

The clicking sound could be from your heater, a clock or other device.
The only thing that could cause this is outside air has leaked into the house and is cooling off the pipes. If the water heater is producing the temp that is set on the thermostat, then it will come out the same temp everywhere, unless you just think the faucets are getting hotter. If your water heater is electric, the elements could be getting bad or dirty from hard water,which will cause inefficient heating. But besides this,only cold air could cause the pipes to cool.

In North America the transformer outside your home is classed as a step down transformer. It steps down a higher voltage (14000) to the split house working voltage of (120/240).
The transformer steps down the voltage from 600kilo volts which is what is at the power pole/lines to multiple strands of 120v or hot wires which is what your house runs off of.
