It's not actually the Visual Boy's file. The file is called [game].sav and is actually the so-called "Battery Save" of that game.
Basically, it's the actual save game as opposed to a save state (as in it's how the actual cartridge saves)
If this is because a game's clock doesn't work, Visual Boy has a built-in real-time clock.
Just delete the sav file of your desire ROM by going to its folder and find the archive called -(yourdesirerom).sav-i mean your wanted ROM.

To delete a saved file in VisualBoy Advance, navigate to the "File" menu and select "Delete Saved Game." A list of saved games will appear; choose the one you wish to delete and confirm the deletion. Alternatively, you can manually delete the save file from the folder where the game is stored, usually with a .sav extension. Make sure to close VisualBoy Advance before modifying the save files directly.
