The Bad Egg actually exists. When you perform certain cheats or hacks, it's activated. People have reported catching a Pokémon and having the message "Would you like to rename Bad Egg?" appear. Some ways of recieving it are (but are not limited to) catching Pokémon the wild, getting eggs from the Daycare Center, recieving through evolution, and random appearance in the PC or Party. In earlier versions (FireRed, LeafGreen, Ruby, Sapphire, Emerald), it has been known to corrupt save data and/or ruin basic game performance. On occasion, taking a step will cause it to hatch into another Bad Egg, which again hatches, and repeats with each step. Attempting to open the PC crashes the game and can cause data loss. The newer versions (Diamond, Pearl, Platinum, Heartgold, Soulsilver, Black, White, Black 2, White 2) have proved to contain the Bad Egg somewhere deep in the programming, though it doesn't cause anything negative. More of an 'easter egg,' if you will. The origins of the Bad Egg are contemplated, and The Pokémon Company has yet to officially claim anything in relation to it. It is widely accepted, however, that it is their way of saying "stop screwing with our game.' Though it is extremely rare, it is possible to recieve a Bad Egg without hacking. It's not something to worry about, though, seeing as it probably wouldn't affect your game at all anyway.

Often, when an animal lays their egg's there is a, "bad egg." This egg is either spoiled or in a way damaged and incapable of developing. This expression is used to describe people within a group whom are either misbehaving or, "incapable of succes," as seen by an observer.
