I have been dealing with beds for 10 years. A mattress pad should go over the pad and under the sheets if you want to preserve it.
Actually it depends if your mattress still provides the support it did when new. If you have an older mattress, consider replacing it if flipping it does not help. I recently purchased a mattress topper (3 lb density) for my newer mattress and many of the aches did go away.
