The root word of antagonist is not anti (which is the prefix of the word) the root comes from agnonize (like one who antiagonizes someone else). The suffix then would be ist meaning one who antagonizes.

My understanding is different: the word is the antonym of "Protagonist" thus the root words are from the Greek "AGONISTE" (ACTOR) and means the opponent to the protagonist who is the "PROTOS" (PRINCIPLE) + "AGONISTE" (ACTOR). Therefore it would seem that the root of the word does include "ANTI".
