Depends on the ship, and on the purpose. For commercial ships, there used to be a "sailing master" who was in charge of how the ship was operated, but not where you were going. The First Officer or First Mate may be the safest answer for that. The Navigator was in charge of the navigation, and for commercial passenger vessels, the Purser was directly responsible to the Captain for the welfare of the passengers and cargo.

For modern military vessels, the Executive Officer is the #2 guy in just about everything.

When entering or leaving port, the Captain typically yields control to the Harbor Pilot.
