It should be capitalized when you use the term to refer to your godfather directly.

For example: Hi Godfather. This is capitalized as you're referring to them directly using that term and not their actual name. Similarly, you didn't use a pronoun before the term.

On the other hand: He is my godfather. This isn't capitalized as a pronoun was used.
