The world we live in today is filled with many people - many people who have their own individual opinions and views on life. To "stand for something" is to believe in or support something, whether it's a cause, idea, religion, philosophy, opinion etc.
So to reject someone for what they stand for is basically saying..
"I dislike your views on life, religion, etc, so I won't consider talking to or being friendly with you."
Another example (relationship wise) would be a guy breaking up with his girlfriend because she believes in abstitence (refraining from sex until marriage).
A person can reject someone for different reasons. A person reject someone because they do not like the other people or because they like someone else.
