Darth Vader never kills the Secret Apprentice during the game. He only pretends to so Emperor Palpatine will think the Apprentice is dead which allows Darth Vader to continue with his plot to overthrow the Apprentice. In the real ending of the game, Emperor Palpatine is the one to kill the Apprentice, however. Well, the Emperor didn't actually kill Vader's Secret Apprentice. They only way I know this is because there is a second game of Star Wars TFU.

No, Darth Vader was not killed by Yoda. He was killed when Emperor Palpatine/Darth Sidious attempted to kill his son, Luke Skywalker by using force lightning. He rescued his son and killed the Emperor by throwing him down the main reactor core of the second death star. Unfortunately he was mortally wounded and died soon after, but he died as the Jedi Anakin Skywalker and fulfilled the prophecy as the chosen one.
Darth Vader would win but just barely it would be an insane battle, but the force would tip the scales to Vader's favor.
