Yes. Amanda Tapping who plays Dr Helen Magnus admitted at comicon, "that definately at one point in time, they were lovers". They shared a kiss in the final episode of Season 4 and their was an obvious attraction from the beginning, which developed steadily throughout the series. In the character profile on Nikola Tesla, Amanda stated that, "they are both incredible genius's, they are both incredibly stubborn and they both love eachother deeply, but are at loathe to admit it.
