For example, Fanfiction.net accepts NeoOffice/OpenOffice/LibreOffice file formats, which includes *.odt and *.sxw files, as well as Microsoft Works *.wps files, WinWord/WordPad Rich Text Files (*.rtf), StarOffice *.sdw files, and WordPerfect *.wp or *.wpd files.

For DeviantART, the only filetypes allowed for their "Literature" category is *.html, *.css (presumably with the *.html, as it doesn't make sense to try and write a fanfic in the form of a Cascading Style Sheet), *.pdf, and *.txt.

For Archive of Our Own, you can copy-paste text from any existing file, but it will have limited formatting unless you copy-paste the source code (e.g. the HTML from an *.html file) into the site's HTML editor, rather than their Rich Text editor where you can add in your own formatting, such as bold or italic text.
