The alcohol doesn't burn off--it evaporates. If the sauce is properly cooked (not just melted), most of the alcohol is gone by the time it is served. A traditional cheese fondue contains starch, so it needs to be cooked on the stove for at least 15 minutes before serving.

Some people make cheese fondue without wine simply because they do not keep alcohol in the house on principle.

Incidentally, did you know that freshly-baked yeast bread contains alcohol? No one wonders if that's ok for kids to eat.
