To fully grasp this question, and you probably already know this, a red gyarados is what people call a "shiny" or discolored, gyrados. In tall grass, caves, etc., the chance of finding a "shiny" Pokemon are approximately 0.25%, or 1 in every 400. At the lake of rage, the boss battle has a 100% chance of appearing as a "shiny". But whether a Pokemon is "shiny" has no effect on whether it's offspring are.
