Yes, after you catch kyogre in the embedded tower after you get the blue orb from Mr. Pokemon, you need to trade with someone who caught groudon in soulsilver. After you get their groudon, show it and kyogre to prof. oak ( or elm, I'm not sure) and he will give you the jade orb. Then go the embedded tower and rayquaza will be waiting for you.
