Yes, you would be able to migrate a Pokémon from a Japanese-language Pokémon Emerald game over to a Japanese-language Pokémon HeartGold game however you will not be able to migrate a Pokémon from a Japanese-language Pokémon Emerald game over to an English-language Pokémon HeartGold game because the migration feature is language-blocked meaning the migration feature will only recognize games that match the same language as the DS game.
