You can't just simply search your deck for a fusion component. You can only perform the summon if the components are in your hand or on the field, and you've got a card that can perform the Fusion Summon (apart from those that can specifically use them when they are in other zones).
However you can't just use Polymerization to summon a Blue-Eyes Ultimate Dragon by removing the Blue-Eyes White Dragons from deck.

What is the difference between an Extra Deck and a Side Deck?
The Extra Deck is just the new name for the Fusion Deck. It contains all your Fusion and Synchro Monsters. A Side Deck is a group of 15 cards you can swap out in a Match Duel (a best two-out-of-three duel). How it works is after the first duel (or after the second duel if the score is tied), you can swap one or more cards out of your regular deck for the same number of cards from your Side Deck. This helps by adding cards on the spot to counter your opponent's deck.

If you're talking about main deck, then you can put any card in as long as it is a valid game-legal Yu-Gi-Oh! card (so no old God Cards)and is not forbidden by the current ban list, nor can you exceed the stated number of a restricted card.
