Yes. The game gives you the option of naming them as soon as you capture them.

Also, each Pokemon game has a Name Rater who allows you to change the nickname of a Pokemon later on, if you captured it.

However, you will be unable to change the name if it was traded to you, unfortunately even if it has a generic name.
