They take place in two completely separate universes, one in a fictional universe stylized after the European Industrial Revolution and the other in 1920s United States. But to make sure I could answer your question as accurately as possible, I did do a little research - the two animes which originated as mangas, do not even have the same author. Chrono Crusade was written and illustrated by Daisuke Moriyama. Fullmetal Alchemist was written and illustrated by Hiromu Arakawa. The two were not even animated by the same companies. CC was made into an anime by Gonzo and released in the US by ADV. FMA was made into an anime by Bones and released in the US by Funimation Entertainment. So as far as I can tell, the two series are not connected in any way (except possibly a few voice over actors).
