They are not a couple in the anime, although it is implied a little. In the manga though they have strong feelings for each other. It is implied that there is an antifratinization law.

-It is implied frequently towards the later chapters that Roy and Riza have feelings for each other, particularly in the manga. SPOILERS- Lust convinces Riza that Roy is dead, and Riza begins to break down in the midst of a stand off, begging for Alphonse to leave and let her die so she can (presumably) be with Roy. Riza tricks Envy into revealing himself, and he says "I knew you two were together!", referring to a statement she said about Mustang. At another point, Riza is attacked and almost killed, and Roy is mourning over her in a desperate attempt to save her life. Once she is healed, his is holding her in a more loving position their short conversation implies their feelings for each other. His facial expressions and reactions towards her implies the relationship as well. Riza is also occasionally referred to as "Roy's Doll" or "most loved one" by others. I'm pretty sure that Hiromu was trying to give subtle hints of their relationship without actually showing it.
