Lucius Malfoy probably wasn't about to murder a twelve year old boy outside Albus Dumbledore's office. He was angry at Harry yes, but it's hardly likely he was about to kill him. It's unlikely that Lily's protection would have done anything. It worked against someone like Voldemort because he was incapable of love and didn't understand it. Remember that other people, such as Bellatrix Lestrange, could hurt Harry.

Rowling didn't say anything about her husband at the end of the last book, but its assumed he was either killed in the last battle or was captured and put in Askaban, as very few death eaters got away, and those who did only managed to escape because they helped in the last battle (like Lucius and Draco)

If you mean in the seventh book, it doesn't actually say what Voldermort did. But at the end, Narcissa was willing to help Harry (even if it was for information about her son), so he must have done something that marked them. He probably wouldn't have done as bad a stuff to Bellatrix Lestrange because she was all like 'My Lord this and My lord that' Also, Draco wanted to take Harry to the Dark Lord so that implies that he was trying to earn some favours, maybe to repay Voldermort? Whatever their punishment was they couldn't leave the house
