You can find Rayquaza in the Embedded Tower however you need the Jade Orb in your possession in order to do this. To get the Jade Orb, you need to get the Red Orb from Mr. Pokémon and head to the Embedded Tower and catch Groudon and then you need to trade for a Kyogre that has been caught in a Pokémon HeartGold game, you then take both Kyogre and Groudon with you and show them to Professor Oak and he'll give you the Jade Orb.beat the elite four and the kanto gym leaders, beat red, visit mr pokemon, go the embedded tower near the safari zone gate, go in, catch groundon, get kyogre of a friend with heartgold, show both to oak, he will give you the green orb, revisit the embedded tower, there is raquazza in groudons placeembedded tower LV.50To encounter Rayquaza in Soul Silver/Heart Gold, you must have:1. Captured Groudon, and showed it to professor Oak.2. Traded with a person who has heart gold and who has captured Kyogre in their game.3. Then fly to safari zone then go down until you see a cave enter the cave go down ladder use surf go left then go on the island use rock climb and enter cave (with hiker next to the entrance) go in side kyorgre in heart gold, groudon in soul silver after you get bolth you talk to pro. elm he'll give you a green orb then go back to where you battled kyogre/groudon and youll find rayqaza

How do you get raquaza in Pokemon SS?
Once you beat Red on top of Mt silver, you can go talk to mr pokemon. He will give you a blue orb if ur playing heartgold and red orb if soulsilver. This orb lets you get Kyogre with the blue orb and Groudon with the red orb. So you can only get one of those in one game. To get rayquaza you have to bring both a Kyogre and a Groudon (both have to be from HG SS and not Sapphire/Ruby or any other version) to Prof Oak and he will give you a green orb which allows you to get Rayquaza. All 3 of these legendaries are just South of the Safari zone. You need Surf and Rock climb to get there.
