Harry, along with Ron Weasley and Hermione Granger, went through the trap door and faced the various challenges. He went into the last chamber by himself and was met by Quirrel and the Mirror of Erised. Harry was able to get the Philosopher's Stone because Albus Dumbledore had enchanted the mirror to give the stone to anybody who wanted it but would not use it.
Quirrel then attacked Harry, but sharing a body with Lord Voldemort meant he couldn't touch Harry without receiving terrible burns because he was protected by Lily's sacrifice. Harry realised this and deliberately touched Quirrel's face, causing him a great deal of pain. Dumbledore arrived just in time to save Harry as the effort involved nearly killed him.
