You can use an escape rope to get out of the cave (or just like any other cave). This will transport you back to the entrance. Then, you do whatever you need to do (fly to another town, surf etc.)

Look on your map to see where whirl islands are, unfortunately the path to lugia is quite long once your in the whirl island caves. But my advice would be to look up the maps on a Pokemon helper/guide/info website. I recommend not using your masterball on this Pokemon, just save beforehand so it wont matter if you kill it, or it kills you. (Save your masterball for the legendaries that apear in the grass).
