The only way to do this is to download or buy a new clean copy of rom. Then play it all over again. By doing this you can prevent rom from being corrupted.

The great thing about the visual boy advance is that it creates a save file which contains all of your progress. I believe that your version of Pokemon Emerald is damaged or is missing parts of the code, I think that if you were to download another version of the game from http://www.coolrom.com/ and put the save file and the downloaded game into the same folder and open it. Hope that saves your problem.
