I am almost done soulsilver but I knocked out Articuno Zapdos and moltres I really want Articuno and Zapdos does this mean I have to start ALL over?

No, they're not good enough. With the Zapdos, Articuno and Moltres learn 'fly' and get to level 57. Get your Rapidash and Nidorino to level 55

I would suggest Blastoise, Venisour, and Charizard LV. 55 or higher Zapdos Lv.53, Articuno Lv. 52, Moltres Lv. 50 (as backup for charizard). Make sure the starters know Hydro Canon (&Surf), Plant Frenzy, and Blast Burn respectively, thunder for Zapdos, Blizard for Articuno, and Fireblast for Moltres. I would also suggest buying 5 revives for Pokemon healing. Fight Loreli's part water Pokemon with Zapdos's Thunder, & Jynx w/ Charziard's blast burn for starters.

You can't unless you want to go to get Zapdos, Articuno, or Moltres. Zapdos - Powerplant Moltres - The Cave near island 1 Articuno - Seafoam island Articuno is pretty hard to find the sea foam island while Zapdos and Moltres are much simpler*
