It takes more effort to use an Ultra or Great Ball against a Zapdos (Poke-Balls are nearly useless against it) as opposed to a Master Ball, but it means not wasting a super-rare ball when you should be using it against Mewtwo in the Cerulean Cave.
Just get Zapdos and any other legendary bird pokemon's health wthin the red zone, then use an Ultra Ball (if you run out, use a Great Ball). Based on personal experience with catching all three legendary birds, there's about a 25% chance of successfully catching one with an ultra ball, but only a 10% chance with great balls.
