You must beat the dungeons they are located in, then at the top they wait for you. Groudon=Magma cavern
Lugia=Silver trench
Entei/Raiku/Suicune=Fire/Thunder/Northwind field
Ho-oh=Mt. Faraway
Kyogre=Deep Sea Trench
Rayquaza=Sky Pillar
Deyoxs=Meteor Cave
Mewtwo=Western Cave
Regice/Regirock/Registeel/Mew=buried Relic (to get mew you must have music box and then he will apear randomly in the dungeon)
Celebi=Purity Forest
Jirachi=Wish Cave
Moltres/Zapdos/Arcticuno=Mt Magma/Mt Thunder/Frosty Forest
That is all of them =)
