If you're lucky enough to go to a Nintendo event the people there will download something called an Aurora ticket into your game and when you go to your mystery gift it the Aurora ticket will go into your key items. Then you go to the Harbour which is in Slateport or Lilycove city and the boat will take you to Birth Island and you have to press A on this rock which keeps moving around and as you press A on it more it will gradually get red until Deoxys flies down.

How do you get the mysteryy event in LeafGreen?
At any Pokemon Mart, fill out the questionare on the counter. Go to ABC mode and do "LINK TOGETHER WITH ALL". Now, you have a Mystery Gift. To get the Mystery Gift, restart your game and press Mystery Gift on your Title Screen. Make sure you have Internet Connection but anyway, once you get the Gift (The Aurora Ticket) take it to the Vermillion Harbor and that way, you go to Deoxys's Birth place where you can catch Deoxys.
