You have to get the HM Whirlpool which you get sometime after arriving in Mahogany Town (by an event you must complete to continue, so you don't have to worry about missing it).
But the main event of the Whirl Islands isn't available until you reach Kanto (Pewter City to be specific) so there's no real reason to need to rush in there.

Took me an hour to find.
