One of the islands you can sail to (available later in the game) has a place where you can breed two Pokemon. Here breed a Clefairy or a Clefable to a Ditto*, and if there compatible an egg will appear. Put your egg in the the party and after walking a certain amount of steps, it will hatch into Cleffa.
*Ditto's recommended, but if you don't have one here another solution. Have a female Clefairy or Clefable breed with a male Pokemon and follow the rest of the rules. The Clefairy or Clefable MUST be female because babies take the appearance of their mother's first form as in this case which results in a Cleffa.
