As much as I despise saying this, there is no possible way of catching or obtaining shaymin anymore. The only way to get it was to go to specific Nintendo events or by downloading it using the Nintendo wi-fi connection last year in November. The only way to get shaymin in Soul Silver is by using action replay codes or by transferring one from Pokemon Diamond, Pearl or Platinum.

If you are talking about the Embedded Tower which is where Kyogre, Groudon and Rayquaza can be caught than that is on route 47 west of Cianwood city.
