Go onto a PC in a pokecenter.
Acsess the storage.
Select 'move Pokemon'.
Pick up your selected Pokemon.
Move it over to the 'Party' icon.
Press A.
Press A on the Pokemon you want to swap it with.
Press 'Swap'.
Move the newly swapped Pokemon back to your storage.
Exit the storage.
