I am sorry I do not understand what you are asking but I think I may get what your saying. So I think this may answer your question, If you simply go through the whole entire story mode you should get to the point where you can fight zekrom and don't forget that N has reshiram. But as I said you can get zekrom and almost the very end of story mode.
